I've had this issue 3x on 3 separate machines, and in all 3 cases, re-installing fixed the problem.
Are you using any other 3rd party software with D2?
Chances are something is being left behind in the cache or perhaps the registry.
It would of course work fine in Single Player, as only when you go online would it attempt to verify the version.
I would suggest Un-installing Diablo II & the Expansion, but not D2NT, and then re-install the patch manually.
You may also want to run some system cleaning software like ccleaner.
If all else fails, format & re-install windows then Diablo II, the Exp and Patch manually.
