Baal himself isn't trapped in the Soul Stone. His power and essance is. in the case of Diablo and Mephisto, their physical forms are killed, resulting in a soulstone that holds their powers. Baal's physical form, or last inhibited body, is searching for his own soul stone so that he may come back full force.
